How do GPO's link to AD Sites? Will both User GPOs and Machine GPOs be
applied?
If both are applied, is there a prioirty?

You can using GPMC to linkage GPO into AD sites. Or you can open AD Site and
Services, to link those GPO into site,

The mechanism is the same as GPO linked into ADUC.

The default order of application of GPOs is local, site, domain, OU.

Block inheritance and no override can change the behaviour in terms of what
overrides what.

If you link a GPO to a site, the computer settings will apply to the
computers and the user settings will apply to the users, just as if you
linked the GPO to the domain or an OU that contains both users and
computers.

Adding to Paul's response the LoopBack Policy also can change the behavior
of the order of how polices are applied.
